Chikorita | Cyndaquil | Totodile
Once you've captured all the Hoenn pokemon, excluding Jirachi and Deoxys, head to Prof. Birch's lab. He will then give you a choice of one of the three Johto starters, Chikorita, Cyndaquil or Totodile.

Lileep | Anorith
After your rival gives you the go-goggles go to the fossil maniac house, which is located to the east of Fallarbor, go through the hole in the back of his house and walk until you find him. Talk to him and he'll tell you about fossils and finding them.
You’ll need to some preparation before going to get the fossil, firstly if you don’t have the Mach Bike go to Mauville city and talk to Rydel, if you haven’t chosen a bike yet chose Mach, otherwise simply switch. Also you’ll need a pokemon with rock smash once you’re ready head to the desert on Route 111
Once you enter the desert you may see tower of sand just east of the desert entrance from Route 112, if you don’t see it just go leave the desert and then enter it again until it shows up.
The tower is a very simple challenge simply climb it until you reach the top, here you'll find two fossils, the Root Fossil, located on the left and the Claw Fossil, located on the right. After you choosing one, you will see a short cut scene in which the tower disappears under the sand, the fossil with it.
Unlike Ruby and Sapphire, Emerald version allows you to obtain the fossil that you left behind in the tower, to obtain it go back to the fossil maniac’s house after you’ve beaten the Elite 4. He will have dug through to a cave behind his house which he allows you to explore. The cave is full of ditto’s and is the only location in Emerald where they can be found. Head east through the cave and at the very end you will find the other fossil.
Once you have either of the fossils travel to Rustboro and the Devon Corporation building, walk upstairs and talk to the scientist trying to regenerate fossils. He will realise that you have the fossil and ask if you would like it regenerated into a pokemon, say yes, and choose a fossil if necessary. The scientist will tell you to that it will take a while. Walk down the stairs and back up, talk to the scientist again and he will give you your new pokemon. Repeat if you have both fossils, both pokemon will be revived at level 20.
Sudowoodo
Once you are able to access the Battle Frontier, head to the far south-east corner, near the Battle Palace, and cross the river. After walking down you'll see an odd looking tree, save at this point and use your wailmer pail on the tree, the tree will shake violently and you will be challenged to a battle by a level 40 Sudowoodo.
Smeargle
After catching or fainting Sudowoodo you will have access to the river behind it. Surf down the waterfall and up the river until you reach some land and a cave entrance. Enter the cave and walk around until you find a Smeargle.
If you forgot a pokemon with waterfall or fly, don’t worry, walk through the cave till you find a ladder, climb up until you find a cave exit. After exiting you will find yourself in the center of the Battle Frontier, near the Battle Tower.
Castform
Once you have beaten Team Aqua at the weather institute one of the researchers will give you Castform as a thank you for saving them.
Wynaut
Once you arrive in Lavaridge Town talk to an old lady standing in just south of the Hot Springs, after a bit of Dialogue she will ask you if you can look after an egg. Say yes and she will give you an egg which will eventually hatch into a Wynaut.
Wynaut can also be found in the wild on Leichi Island but the island very rarely appears
Beldum
After beating the Elite 4, go to Steven’s house in Mossdeep City. On the table you will see a letter and a pokeball. The letter will tell you that Steven has left a Beldum, to you as a gift. The beldum is at level 5.
